Question:

My husband made a stove for our barn.  It has been approved but upon installation, the stove smoked so heavily that the whole barn filled with smoke.  We have checked the flue and it is clear.  The smoke would not go up the chimney.  The question is, is it possible that the opening for the chimney is too low?  It extends into the stove 3 or 4 inches, is it supposed to be flush with the top of the stove?  Any advice would be greatly appreciated.

Cannot give you advise on homemade stoves, however it sounds like your problem is that the flue was not started or warmed prior to starting the fire. You’ll find a lot of info about this in the fire starting and back draft articles at http://hearth.com/what/specific.html
