If I install a chimney, starting where the pellet vent comes out and up thru the lower roof, how high do I have to go. Considering replacing pellet stove and go back to my coal stove.

Your photo captured a UFO hovering right above your pellet vent cap!

I'm guessing 2' above that peak of the 2nd story.

Looks like a 5/12 pitch to me. Where you pass the 2nd story roofline,
you will need chimney for another 74" in height - to the bottom of the cap -
in order to satisfy the requirements of the 10'/2'/3' guidelines of NFPA 211.
If it's a different pitch: tahke the top (rise) number, multiply it by 10 & add 24.
The result will be the height (in inches) above the roof line at the higher side
of the chimney where it passes the roof.
