Is there a problem if the flue exhaust terminates above an air conditioning unit which is only in operation during the summer monthly when the pellet stove would no be in operation?

Is this a window unit or the outside compressor sitting on the ground? What kind of clearances? If you can include a simple diagram or an outdoor shot of the proposed location it will be easier to judge.

You condensor will get full of ash and black crap from the pellet stove. I have seen where caps are near the ground and the ground is covered in black crap and ash.

Pellet stove fallout may be a touch dirty. Get a cover and duck tape it in place. Fallout from a grinder type corn stove will leave it and the surroundings covered in soot like a coal mine. Its corrosive too. Still, straight pellet fallout isn't all that bad. It is messy but nothing near what corn fallout is.
