Newb: Secondary Burn ?

I can achieve what I believe is a secondary burn cycle fairly easily with my new F3CB. My question is: should the baffles be continuously lit up during this cycle? Also, I seem to get a combination of slow moving whispy flames that appear to come from the baffles/logs, and at times the flames loose their bluish hue and change to yellow. At this time they appear to move quicker in the stove and come primarily from the logs. My stove top thermo reads anywhere from 500-650 degrees for a faily long time. Does this sound right?
