can I use regular three inch flex pipe up the chimney for outside air?

There is no reason you can't, you'll just need to reduce the 3" to the correct air intake on the stove. Should be able to find something at an auto parts store or a muffler shop.
 
3" into a 4" liner?
Seems like there will not be a lot of area left in the liner....

Sorry. I just mean can I use 3 flexible pipe all the way up the chimney for outside air next to my 4 inch chimney liner?
 
My outside air tubing only goes up to about the old smoke shelf on the other side of the block off. Works fine.
