I have a question on the heat output of different pellets. First i have a ef3 so it's pure manual. If i have two pellets A and B and use same setting on both the one with the higher flame should produce the most heat
 
Not really. Some of the highest "flame" pellets I have burned, have not been the hottest.

Every pellet is different. The length, diameter, density, and fiber quality all play a vital role in a Good "Hot" pellet.
 
Burn a bag of each and don't change the settings, and put a thermometer in front of the room blower outlet.....you'll find out which is better
