Possible Negative Pressure Issues

What is their purpose? Are they the cool air vents for the chimney?
They cool the firebox. And in some cases yes they tie into the chimney cooling
 
Okay, so this isn't likely related to the smoke issues, just a side note?
Yes a side note that is actually much more important than the smoke issue
 
Here are some pictures from the roof. the top of the new cap is no more than 1" below the top of the existing cap.

Well that really doesn't look bad at all
 
So that's all acceptable then? I was thinking about taking the top plate off the existing cap and covering it with screen, but if it's not necessary I'll just repaint it and put it back on
I would absolutely pull off that thing. And there is no need for screen over the screened cap

Unfortunately I live in an HOA so this was all I could do, but it should breath a lot better now.

will this help the smoke backdraft issue at all?
