I have a American Harvest 6039 pellet stove and am having major carbon build up in the pot. Anyone else having this issue? Recommendations??

could be the brand of pellets. adjust for a lil more draft.

Which control board do you have? ABC or 4 button. Also as Ssyko said you may need to get more air for a better burn. Do you have an OAK/FAK installed. How fast are you running the agitator?
 
Running somerset pellets. Running ABC board 3 and 8 sometimes higher if it’s colder. Didn’t know I could adjust the agitator. The 6039 doesn’t have a manual draft but do have an OAK installed.
 
Do you have the manual for it? If not see the USSC trouble shooting sticky near the top of the forum. Have you done a deep cleaning of the stove? To be sure follow the link in my signature line for cleaning tips that are not in the manual nor you tube videos.
 
Looked up manual online and agitator is controlled by heat setting so it would be set at 3 or 4 depending on how cold day is.

There are a few different versions of software for that control board. Some have more options for controlling things. You will need to know the version your board has and then use that part of the manual that is in the trouble shooting sticky. You will need to unplug the stove and when you plug it back in you will see the version number flash on the board.

So unplugged and only showed a ‘b’ not any numbers. Here is a pic of the flame running at 4 & 8
