I'm adding a second furnace in our kitchen. It's about a 25ft run and about 6-7 ft above our boiler piping in the basement. Is there anything I need to do @ the new furnace heat exchanger to get rid of the air that will be trapped since it's about the original pipes?

In my actual experience the upstairs furnace will easily expel any trapped air with a simple air eliminator valve.
Will the upstairs furnace be in series or parallel
