Joist/rafter offset?

How do you account for the difference between joists and at roof where the rafter is attached and moves in the clearance 1.5? Does it come into play or is the pipe able to tilt for lack of better term?
 
When I put my chimney in, I moved the stove over a couple inches so I didn’t have to cut ceiling or roof rafters.

A couple minutes with a stud finder marking out beams in the ceiling and then some plumb bob work can save a lot of grief/extra work.
