I have attached a picture of our fireplace. It was originally wood burning, then that metal flex thing was added to vent a gas heater. Now we want to install gas logs. Is it safe to just cut that metal tube back and use the chimney to vent the logs? Some of the metal tubing would remail in the chimney.

Get the chimney inspected. The flexible tubing looks like it was needed for a B-Vent type gas unit.
It may or may not work for your Gas Log burner...Only a professional can tell you.
 
You would need to have the chimney inspected. Looks like tough Dimensions to fit a gas logset. Best bet in my opinion is to set a bvent gas stove in front of the fireplace and use that liner if appropriate.
