I just started using my new wood stove. It makes a lot of noise when heating up and cooling off. I know this is the metal expanding and contracting. Will this end as I use it more?

Hard to say. It depends on what is making the noise. Does it sound like inside the stove or outside toward the rear of the stove?
 
Maybe the baffle or secondary rack is a bit snug?
 
Mine does this as well. On the initial fire it made a very loud bong sound. I wonder if a weld broke somewhere. My dog is completely terrified of this stove.... lol.
