Is it acceptable/safe to have a flex liner that is connected to an adapter that is above the block off plate - for example, if I have an elbow connecting from my stove to the flex liner, but where top of the elbow meets the flex liner is located above the block off plate.
 
As long as the connection between the elbow & the liner
is solidly secured via zip screws or rivets, there shouldn't be an issue.
It would probably be desirable to inspect that connection each time
you brush clean the system, though...

He has a light wall liner most of them do not want you to use screws or rivets. Just the band clamp.
