When you drill the 1/4" inch hole through the pipe, do you put some high temp sealant around the hole to keep any fumes from entering the room?
 
No, the magnet on the back of the thermometer makes a simple seal. The air leakage is not worth worrying about and should be negative. No smoke should come out.

+1 . . . the biggest thing to keep in mind is that the draft should prevent anything from escaping . . . but the magnet also helps seal things off as well.
