I've pulled out my ceiling but the ceiling joists are still there. Should I support my stovepipe by installing a box in those joists, or just pass the pipe between them and support at the roof? Does it matter either way?
 
Yes, it matters. You NEED the support box inside where you transition from Connector Pipe to Class A.
Needing the roof support depends on how much chimney you have above the roofline, & according to
the Class A manufacturer's instructions.

It needs a ceiling support box installed between the joists. Before buying anything, download the installation manual(s) for the chimney that you intend to purchase. It will have installation instructions. A typical install will look something like this.
