I've got a double-sided fireplace and would like to put in an insert. Your web page says I need to run 5 feet of flexible pipe up the chimney. If I do that, and seal it somehow, do I need to close the other side

No, if you seal it with a metal plate up in the throat or damper area, then you do not need to seal the other side. This assumes you make a good connection between the insert and the stainless pipe or tube.
