The horizontal stovepipe run into our flue is currently 12".
I'm sure I could reduce it down to a 6" section.

less horizontal is always better, but i doubt it will be noticeably better. Nothing wrong with eeking out every last ounce of performance, though. 12" is totally acceptable, though, so part of me wants to just say "if it ain't broke, don't fix it"
Sure its better, but it may be better like adding 3" to the top of your chimney. May need lab equipment to notice the difference.
Another vote to not bother . . . especially if you don't have any issues with the current set up.
