So I’m putting cement board over the studs and putting a ledge rock veneer over it. The manual for the Vermont Castings Encore states that clearance is 11 inches to combustibles. Is it 11 inches to the face of the rock or 11 inches to the combustible stud?

To the combustible stud. And don't set it at the absolute minimum clearance

Will the ledge rock transfer heat to the stud?
Some, but not an unacceptable amount as long as the required clearance is honored or exceeded.
