Hello, it's 2nd year heating with a quadrafire 7100.

Recently I had some concerns about draft and the installer agreed and extended my chimney 2 feet. This has greatly effected the performance of the stove.

Recently, however, I noticed a red glow from inside above the firebox (see image). I immediately turned down the intake.

Was this an over fire and should I be concerned?

Could have been. Try to turn down the air control sooner next time.

It's hard to see what we are looking at. Over the years many have posted pictures of the secondary air tubes getting cherry red. Mine don't but I don't run it very hard.
