Hey I just bought a house and they had a wood stove installed in the basement. I'm try to finish the basement and I ran into a snag with the wood stove. The support box is too far down from the floor joist to put drywall on. If I do it will show the support box corners. I thought about putting a cathedral box in but if I cut the support box will all the pipe above come down? Also thought about cutting the nails holding the support box in place and jacking it up to be flush with the joist, but not sure if that would work or not. I'm not to familiar with stove pipe and would appreciate the help!

Definitely don't cut the support box. It's holding the weight of the chimney pipe. The best thing to do is to remove the chimney pipe from the top. Then there is no weight on the support box and you can pull the poorly placed box studs and redo it. On reassembly, twist lock it into place. And it wouldn't hurt to recaulk the storm collar on the outside.
 
That's designed to trim chimney pipe coming through a sloped roof.

Is there a reason they didn’t make the bracing flush??
