Hi looking at the Jotul 602 v2 manual, theres' a table listing clearances and then there's also diagrams to combustibles listing other different clearances.

Also the measurements listed in the Protected surfaces NFPA 211 table, is that measurement to the installed wall protection element, or to the actual wall? It's an inch difference.

Is it correct to say that the diagrams are the unprotected surfaces only? I'm planning on adding NFPA 211 protection to reduce clearances, so wanted to triple check!

The measurement is to combustibles. With a shield it is to the wall behind the shield.
 
I experienced the same head-scratching during my own installation of this stove. Mine is in the Figure 4.8 configuration.

My understanding is that Figures 4.11-4.13 are diagrams for installations with NFPA 211 shielding. Also, correct me if I'm wrong, but I think Figure 4.9 is the one that is providing confusion for you with clearances that are different from the table? I'm fairly certain the stove in that diagram is showing a rear flue exit, which increases the rear clearance due to a higher surface temperature at the back of the stove. The table only lists clearances for stoves based on vertical flue exits, the type of pipe being used, and whether or not a rear stove-mounted shield is being used.
 
Figure 4.9 is definitely showing a rear exit flue. The clearance matrix posted is for top-vented variations.
