Suppose to get the proper chimney height you have to install 2 or more sections of different lengths. Does the order of installation make any difference at all, even just cosmetically?

Only you can judge the cosmetics. Technically the order is a non-event.
 
If you wanted to hide a seam, would it be a good idea or bad idea to try to hide it behind a roof brace band?
 
I hid a seam behind the roof brace band. No big deal.
 
You could probably put the brace just above or just below the seam there is a lip at the seam that i would not want to put the brace over. But other wise seams can go pretty much where ever.
