Is the woodstove to chimney liner connection upside down? I can't seem to get a good seal to the woodstove insert.

it is upside down. the creosote should fall into the stove from top down and you have it wrong
 
Yes, it looks upside down. The connector goes inside of the stove's flue collar.

(edit: looks like you've got it. simultaneous posting.)
 
So this is better? I thought flue gases would escape around the outside if it fit inside.

Better. You want any creosote to fall back into the stove. The gap should be small. You can fill it with furnace cement for a sealed joint.
 
Some folks feel better with it sealed, but not if the fit is nice and snug. Definitely screw it in place to the flue collar with 3 screws 120 deg. apart.

So long as your draft is adequate, there will be no flue gas escaping from gaps into the living space. The pressure in a properly drafting flue will be lower than the surrounding room, so room air will be drawn into the flue instead of anything coming out.
