I saw another thread talking about an install and it got me thinking...what if anything should I look for/question etc...when the installers are doing my F55 and class a chimney?
 
On a side note, should I get a flue thermometer? I have a stove top magnetic one and if so how would that work with class A?

The first part to the ceiling will probably be double wall pipe. You will need a probe thermometer to measure the flue temps there. E. g. http://www.condar.com/Probe_Thermometers.html
You can ask your installer; they should be able to get and install one for you.
