We're planning on having the hearthstone clydesdale installed into our fireplace. The box narrows as you go back and it seems that it's just an inch or two too small. I thought if I took out a layer of bricks on one side and in the back, the insert will fit. As I started taking bricks off the side, it opened into a chamber rising from the basement and venting our furnace. It is not lined. Can I remove the bricks and put in a piece of durock or cement board?

That is an extremely hard call based on a couple sentences description over the internet. I can only say I would not use the durock to reconstruct what is effectively the flue for the furnace. Not only are you dealing with flue gasses from the furnace, but removing bricks from the back and a side would seem to be quite a structural change as well - especially as you've now opened up a second chamber.
I agree with Corey. Doesn't sound like a very good situation. I would seriously be considering getting the gas furnace re vented somewhere else or a SS liner (for gas appliances) installed, Then re- install the brick and tell the installer the insert won't fit. There are no doubt models that will fit. One layer of brick between you and a gas furnace flue venting carbon monoxide is scarey.
