Too many replies to read them all (that's your job!), so forgive me if this has already been stated:
1. I wouldn't worry about removing the chimney and patching the hole(s) if you decide to discontinue using the woodstove, or sell the house. Their presence will likely be seen as a selling point to many potential buyers, who themselves may want to heat with wood, pellets, gas stove, etc.
2. If I were going to run an external chimney, I'd call an electrician to move that service feed over 6 or 8 feet, and stick it right beween the windows. I'd even consider building a brick stack, but even in stainless, I wouldn't be messing around with going thru or past windows.
